Clarion has a few very nice CD players for under $300 online. Clarion's put out crystal clear sound and good power. The new models (the aluminum flip down face) have 3-4 volt RCAs, an EQ, a remote and good looks to boot. I just sold my '88 GT convertible and asked myself the same questions you are asking. The Fox body Mustangs have poor speaker placement. The sound goes directly into you leg and kills the highs. I'd go with a midbass driver for the door and a set of 2-way 3 1/4's, with an inline x-over, for the dash. Otherwise Look for a set of component speakers and mount the highs up higher while trying your best to keep them the same distance from your ear as the mid. If your rear speakers are in the molding under the seat as they were in my convertible you'll want a component set of 6 1/2's for that too as the carpet and board covering kills your sound levels. I'd get same manufacture speakers throughout to keep the tones matching. Good luck to you in whatever you choose.
