How to wire 2 JL 12w3 (4ohm) to jl 500/1 amp

Correct, use option 2. You don't need to use both of the amps terminals.

If you were to use both terminals at the amp, you would still wire them in series (just separately, not together). As the terminals are connected in parallel inside the amp.

 
Is the big 3 upgrade necessary for a setup like this?

I have everything wired but the subs only hit for about 10-20 seconds at a time and then they'll go off for about 30 and come back on. I've never had to do the big 3 but I've never had an amp that was rated this high.

the AVIC was a tad more complicated to wire not to mention stuffing it in a smallish stereo hole. thanks for advice.
