I have an Alpine CDA-9813. Also a 500/1 mono amp and a 12w6v2 subwoofer. I have RCA cable going from the HU to the amp, and then speaker wire from the amp to the sub.

My HU has an option of "Stereo" or "Mono" for the subwoofer output setting.

My first guess is Mono, but with RCA cables from the HU, am I actually putting out a stereo signal? Very confused...

The 500/1 is a mono amp, with L/R inputs that likely sum the signal mono. To avoid any sort of affect from the HU signal you should keep it 'stereo' outputs and let the amp sum the signal.
