i don't know any programs that are specific to placement of the woofer. Bass Box Pro or Term Pro would be your best bet if you set on a program. They have other calculators out there as well that work pretty good.

You could try to make the port longer, but there might be other reasons with the box won't extend lower, or even the sub. You'd have to reverse...
